First of all, you need a recent generation controller with analogs (xbox or playstation), or a USB N64 controller for more authentic experience. When I was a kid I had a friend who prefered the oversized, potentiometer based MadCatz N64 controller to the OEM one, so It just takes a bit of pre-planning. If you can ssh into it, you can reset the controller configuration under the retro pie menu. i don't understand what you mean by 'custom controller mappings' in this context - when you plug a new controller into retropie and access emulationstation, it will prompt you to set up the bindings, and then these propogate through the various emulator config files, so when you use that controller, you will have the binding you set. I have not tested the setup with multiple Steam Controllers but I think they should work in RetroArch without any changes to the config, and would only need to map the 2nd controller in ES if you want the 2nd controller to also work on the ES UI.
